Hi, have just brought my 2016 CB650. Been great with one exception..... Twice I've been in the rain and the bike has developed a misfire.
As soon as it dries out normal services are resumed.
Between 4 & 5000 rpm it's hesitates and sounds rough then clears and appears to run okay.
Not sure if water is getting into the plugs/electrics??
It doesn't have to be that wet but I presume it's spray from the front wheel.

I'd take a look at the spark plug leads first. Check that they are pushed in tight (at the cylinder head and the coil pack), and that the rubber boots are pushed home and not split.

You should just be able to reach this in situ.

Failing that, replace the leads with new.

Leads are likely ok... The rubber plug caps can be split and cause this (happened to me).

They unscrew from the leads and are only £8 each.

Trick is finding which one it is... Run the bike at dusk/in the dark and spray water over the engine block... And look for the spark.
